Jordy Hiwula came close to opening the scoring for the visitors after 26 minutes, but Shrimpers goalkeeper Collin Andeng-Ndi made a crucial close-range save to deny him.
At the other end, Gus Scott-Morriss mistimed a cross from on-loan Barnsley forward Dallas as both sides went into the break goalless.
Ben Goodliffe headed wide for Southend at the start of the season half, while Harry Boyes forced Boston goalkeeper Rhys Lovett into a save with a long-range shot as the hosts continued to press.
Against the run of play, Zak Mills broke the deadlock for the visitors with nine minutes remaining, but the Blues replied moments later as Dallas slotted home the rebound after Jack Bridge had a late penalty saved.
