Ryan Croasdale had given Vale the perfect start after smashing home Cole’s cross on seven minutes.
The lead didn’t last long with Aaron Connolly levelling from close range after a brilliant counter-attack six minutes later.
Dom Ballard put the Londoners ahead a minute before half-time with a cool finish after Josh Koroma squared the ball.
The hosts started the second half strongly and equalised on 52 minutes when Cole reacted quickest after Rhys Walters had hit the post.
And they nearly found the winner seconds later when Funso Ojo’s header smacked the crossbar.
Wellens won it for Orient with a composed finish five minutes into stoppage-time after catching Vale on the counter-attack.
